I am modeling a battery design which the manufacturer states has a 90% round trip efficiency. In order to correctly model this in SAInt, should I set PGeff and PDeff both to 0.95?

Personally, I would set PDeff to 0.9 and leave PGeff set to 1. However, if you want to enforce equal losses from both charging and discharging, what you are describing would be correct.
